Bruce's abuse at the hand of his father is a very, very mixed bag for me. On the one hand, some of the best stories from before Planet Hulk (which is also a very, very mixed bag for me) deal directly with his mental health struggles... on the other hand, these are comic books. I can see both myself and an atheist watching the show and seeing the SGC and other characters as representatives of both of us, I just think the atheist will have an easier time of it, seeing the show as an army of science bringing reason to a galaxy in the grips of superstition.
