I think if they did it right for a 12-13 episode season is if they make it where the crew has to deal with an bad issue on a planet or species they have to fix. But instead ending it in 45 minutes like TNG or TOS episode it's over the course of a season.

Either one can be fine, but it comes down to "if they did it right" and so far they're still struggling with that.
Honestly it's hard enough to write a compelling 42 minute episode. Clearly, writing 13 of those telling one story is even harder, but these folks jumped in at the deep end.

Wasn't Voyager considered to be an example of Star Trek returning to its roots by establishing a scenario more like that of TOS?

That's the first time I've heard of an explanation for why the Maqui stopped really being a thing on Voyager.

I think the real reason is that, given how advanced technology has become by the time of TNG or DS9, they don't think they can write interesting stories. (Or more plausibly, they don't think they can churn out entertainment that the LCD will enjoy enough.)
Hence the destruction of interstellar civilization in the latest Discovery season.
