I've gotta say, it really doesn't seem like Star Trek to me. It looks like a really fun movie that I expect I'll enjoy, but if I wasn't told it was Star Trek there's nothing in the trailer that would have clued me in.
...for space is wide, and good friends are too few.

This is the one I'm most offended by. I'm not a 'Oh portray the Federation as an uber perfect utopia' but making a SHOW or movie about Section 31... god that is so lame.

Science Fiction is a genre where anything can happen. Just make sure what happens is enjoyable for yourself and your audience.

I saw a comment somewhere (maybe it was on this Youtube video but I don't remember) that the people running Star Trek these days seem to think Section 31 is like the CIA when it's really something else altogether.

Agreed, I hated they were known in Discovery. Like they were just this group everyone knew and disliked... when these guys are a secret cabal who may or may not even be a part of Federation society made up of ex starfleet and powerful citizens, not CIA IN SPACE
Science Fiction is a genre where anything can happen. Just make sure what happens is enjoyable for yourself and your audience.

I would never say Section 31 is the CIA in Space. I don't even know what to equate them to. I just know the studio got their 'this can be DARK and fans can't complain' show/movie without realizing fans want deep story telling, not DARK(TM) story telling and sets.
It's OK to make mistakes as long as you don't make the same ones. If you do then you're not learning.

I basically think of Section 31 as Cerberus from Mass Effect (or more precisely, the reverse). The evil league of evil that thinks they're good guys.

Okay I am going to try and defend this a moment.
First off, Trek does not have to be Starfleet. When we watch Trek so far it has been Starfleet and clean and military like. Delving to the 'dirty' side is seen as off putting. But as has been mentioned on this site the Federation comes off as homogenized to the point of lacking any new creativity. And a person walking on stilts is shocking to them. So this showing things more from a ground level is a new look at the Trek universe.
Next we have to ask. How does a sinister group like Section 31 even recruit? By not seeming to be the bad guys. Some have mentioned the CIA. Look at the CIA in history and cinema. They do good work gathering intel and assisting people where they can. Full of analysts and people studying. Then you have all the shady things they do. Some comes to light and you wonder WTF? I am thinking the get Castro's beard to fall out so he loses his masculine image. They didn't do that one, but they considered it. Consider everything and only do what most likely will succeed and hopefully not make the news. So I can see Section 31 at points in history being 'good' guys.
I mean lets be clear, section 31 in Enterprise. Someone has Phlox kidnapped to cut the klingons at the knees. Section 31 or just another Starfleet admiral? Because most of the admirals we see are off the moral track too. Let Federation colonists die to keep the peace treaty is often commented on. Send three prominent officers to go spelunking and sabotage suspected research?
Now from the video, the part I was less pleased by was Georgio. She seemed like she was channeling the Joker in this video. I was under the impression she was more serious than that.
