TOS: The Altered Woman
The crew find a new planet that their sensors tell them was not detected a week ago and so go to see what these new signals are, and meet strange alien beings that are more like walls than living beings. These wall like aliens present to them that they have met a human explorer before, one older than Starfleet. There, they present a woman, one of the first deep space explorers of her era. The woman is an immortal being more attuned with the aliens, but quickly finds herself falling for the charms of, all people, Scotty because he is the only one who understands the wall alien tech. Scotty is enamored with the woman... but finds her lack of care for living beings disturbing and soon, she reveals how she is immortal, and how the wall aliens can live as they are. They are cybernetic beings, and she plans to turn the Enterprise into cyborgs to spread the will of the wall aliens who, because they cannot escape the confines of the walls, now wish to turn everyone to their path. With Kirk and Spock the first victims, it's up to Scotty to lead the crew to fight the wall aliens, and maybe kill a woman he has fallen for, who is confused and even scared that the first man she ever loved is her 'enemy.'

TOS: THE LAST DAYS OF EARTH
Kirk and the crew are heading to Earth... it is threatened to be destroyed. The attackers of Earth who have nearly plunged it to doom? A joint Romulan and Klingon fleet! No, wait... it was an invasion by the forces of the Mechanical armies of Trigon II! No wait, it's actually a civil war and Vulcans are invading the Earth! As every Starfleet ship comes to Earth, getting bizarre and worse and worse news, some saying the moon has been shattered and others like London, Moscow, New York City, and Rio are on fire, or the fact that tidal waves have taken the coasts, it comes to Spocks conclusion that someone WANTS Starfleet all in one area. When they stop and check through everything, they finally get a unified voice. The solar system is gone, a supernova... and this time, it really happened. As the crew are broken, a godlike entity comes to the crew and tells them that they must return in time and stop who was doing this. The entity states that the Earth WAS indeed invaded, by cosmic entities with power BEYOND the Federation, and who have sworn to destroy it because they threaten their rule. Thus Kirk, alongside 3 of Starfleets best crews, form two teams. One with Kirk, Bones, Sulu, Captain Masterson, and his crew head back in time to stop the entities with weapons granted to them by the cosmic being, while Spock, Uhura, Checkov, Captain Lloyd, and Captain Morillo must work together to prevent the servants of said beings from feasting on the starships that were knocked out by the supernova. An intense two parter, focused on two plots, and each one of the crew battling their greatest foes ever all to save Earth in a story of time travel, morality, and the wonderings of why the Federation is such a threat to amazing beings.

I suppose if you do the typical TOS thing of not showing the ship or stock images of Enterprise but as different ships it could work. The large amount of actors would be expensive though, but if spread out over a two parter it might not be bad.

Yeah, hence two partner. The idea would be the crews are background and it's really just the captains working with the main characters as we get an idea of what Earth looks like, but explain why we don't see much at the same time as our characters got a job to do, and figure out why their was so many weird messages and what these strange beings want. Hell, you can have them possess our cast and reveal that it was Kirk and Captain Masterson who 'helped kill Earth' by taking over their bodies. The Enterprise is sent to starbase K-3 for inspection. Technical crew will be examining the Enterprise for stresses due to the extremes she has been put through.
Aboard the station Kirk, Spock, and Scotty are called to examine the U.S.S. Oceanic. A Constitution ship examining many of the technologies Kirk and crew have encountered or recovered. Devices like a Federation rebuilt cloaking device, the new M-6 computer, as well as engine rework as shown from Nomad.
While touring the ship and talking with the head of the research group on how they hope to overcome the limits of the previous iterations. A vulcan researcher makes use of the M-6 controls to seize control of the ship and fly at high warp to Romulan space. The vulcan is an actual Romulan spy and has been pressed to steal the ship so they criminals Kirk and Spock can be delivered to the praetor for trial and execution.
Scotty who had been off the experimental vessel has to give chase in the Enterprise. With orders to destroy the prototype at all costs. But determined to rescue his captain and crew.
Kirk works with the head researcher to slow the Oceanic. Arguing putting so much technology before crew. The counter argument being to give a crew the best tools and not send them out with a rowboat. Spock has to argue with the spy about duty and regret.
Before they reach the neutral zone Kirk switches the warp controls manually from the warp drive to the cloaking device dropping the ship out of warp. Setting his phaser to overload, Kirk races to the transporter room to be beamed off before the ship is destroyed.
End of episode Kirk and Spock discuss how the research will refit the Enterprise in a few years.
