I'm not surprised that someone bought this company to be honest. It makes money, no doubt about it, but its reputation stinks. Fallout 76 was a kick to its balls when it comes to consumer confidence. That Wolfenstein game with the two ten year old boys pretending to be women didn't help either.
What I want from this is for Microsoft to head straight to Obsidian and get us that Fallout New Vegas sequel we all want.

So will it stop being cowboy-coded crap or will that continue? Because that's the only thing that's relevant to me.

I was JUST about to post this. For clarity, they bought ZENIMAX, Bethesda's holding company. Which means MS now owns:
Bethesda Softworks (Fallout, Elder Scrolls),
id Software (Doom, OG Wolfenstine)
MachineGames (New Wolfenstine),
Tango Gameworks (Evil Within, Ghostwire),
Arkane Studios (Arx Fatalis, Dishonared, Prey 2017, Deathloop),
And some I'm probably missing.

To be fair to Bethesda there's a lot more going on in most of their games than many others, far more objects that can interact with each other and which the player can interact with (in software terms Fallout 4 it's got to handle a lot more than the likes of The Witcher 3 or Red Dead Redemption 2). They really do need to move on to a new engine though, it's held together with string and duct tape by now.
Anyway, this would worry me a bit more if Bethesda hadn't lost the plot in the last few years.

You offer sandboxes with a lot going on and you get some bugs. I see some hoping for a Fallout New Vegas 2 now but I keep thinking of monkey paw wishes...

Yeah what part of sandbox world-building explains a unique NPC that has a train for a head because they couldn't figure out a better way to do trains?

At least it is not EA who would put them in charge of something they have no experience with.
Microsoft might force them to stop releasing material that is so bug heavy and mod dependent?
