If I were the leader of the Decepticon faction, I would've made it a point to brief my command level officers about troublemaker like Starscream; at least then, if any of them fall for his tricks, that's on them.

Hell, in the real world when a company fires someone who has pulled even a fraction of the shit Ol' Screamer has, locks and passwords get changed and the security staff is shown a picture of them and told, "This person is persona non grata around here; if they so much as set foot in the lobby, you're to escort them out of the building and tell them to hit the road."

I believe by this point, Megatron's most loyal underlings are Scorponok, Inferno (who doesn't feature in this episode, but was introduced prior), and possibly Waspinator (at least until "Nemesis"). Tarantulas and Blackarachnia are probably the only ones actively plotting against him. I wouldn't call Terrorsaur loyal, but I believe he'd been thoroughly cowed by this point in the series.

Considering Blackarachnia and Dinobot were aware of him and his character (unlike the Maximals, for reasons related to events featured in the later episode "Bad Spark"), I have no doubt in my mind Megatron was very much aware of who Starscream was and did. Hell, he all but gives away the game when he tells Scorponok to watch Starscream closely after taking the Axalon. I just think his ego made him think to himself, "Well, let me see what I can get out of this before Starscream inevitably stabs me in the back."

Maybe Megatron knew full well what Starscream was, BUT, saw that he made Waspinator into a more competent fighter and strategist so decided to run with it for a bit... and also figured "I know what this guy is up to, I can handle him better than G1 Megatron did."

Maybe if the betrayal got bad enough he would have, I dunno, knocked him out, dissected his spark in half and held it in a suffer pain cube to torture him with until he obeyed.
