Going to disagree with Chuck on something - I always interpreted Hamilton's intense breathing and exhaustion afterwards not because of his intense fear of Superman and surviving that encounter, but rather because of the emotional baggage of now confessing to someone whom he once considered a friend what he'd been doing - that it honestly DID affect him to be betraying his trust like that.
Why not both?
It is possible to hate yourself for betraying someone and at the same time feel relieved to have not been killed by them for the betrayal.
I do prefer your interpretation in its pure form, as it does make Hamilton a lot more sympathetic.

I always liked the possibility that Hamilton viewed Superman as a friend until the series finale of STAS, in which seeing Superman invade Earth while brainwashed by Darkseid, and then having him flip out at Hamilton when he was afraid of being legally prosecuted for helping Supergirl made him really consider his friendship with him.
Hamilton's interview in the final episode of Superman: The Animated Series, Legacy, shows his view on the matter:
"I used to consider him my friend, but now...."(looks away sadly in thought)
He probably really did feel betrayed by Superman, and that sadness turned to anger over the years. The sad part is that we never really see what happens to Dr. Hamilton after the Cadmus arc, and if he reconsidered his position or not. That spot of reconciliation was taken by Amanda Waller.
I have to admit Dr Hamilton always lost sympathetic points after the whole cloning supergirl thing to make a living weapon though back then when it was being first shown I was a bit surprised back he hadn't gone off the slippery slope before that.
He always seemed only a few steps from lets say turning into Hugo Strange or one of the other DC mad scientists to me at least how I recall him being depicted in the shows.

I once started (but did not finish) a fic for just that purpose, the story of what happened to Dr. Hamilton after the Cadmus arc, set during the second episode of JLU (to explain Batman not being around), with Hamilton looking for redemption. Granted, it went a little far with DCAU continuity porn from the characters I had show up, and having Ra's al-Ghul as the villain with an eye to setting up both the Near-Apocalypse of '09 and the initial version of the device Ra's was using in Batman Beyond "Out of the Past".
Plus I introduced a DCAU version of Cassandra Cain, because I thought the character was unique and interesting for adaptation into the DCAU.
Come to think of it, I had a few ideas for DCAU fics to tie off threads from the setting...

I think I read that on Sd.net, until it stopped.

One thing to mention about the Superman/Clark and Lois love stuff was I think part of this might be executive meddling .
From what I understand throughout the DCAU the higher ups kept denying the show runners from having Clark reveal his superman identity to Lois at every perfect emotional opportunity, the best they could pull off was near the end in a episode they just had it implied she already knew , so having this superman/Lois date instead of Clark/Lois might have been the writers forced by the higher ups.
This is all just speculation but it wouldn't surprise me
From what I remember at one point during superman the animated series Clark Kent did tell Lois he was superman but she blew it off and apparently didn't believe him at the time because of the snarky way he told her.
