Honestly, I don't necessarily see that as a bad thing. The fandom already gives Snape the Incel way too much leeway.

But how would you go about that in-universe though? Does he transition immediately or wait a bit? You certainly could not have it happen beforehand because he's eleven, in the Muggle world, to conservative guardians, and it's 1991. Frankly, even 2001 when the movies are set is pushing it.

Doing something about Snape the incel though would be a positive change. Female Harry would presumably look like Lily which, ah, makes shit awkward.

For someone who claims to be a feminist, Rowling has some strange views about how heroic this love story is meant to be. Pining after a school crush to the point of sacrificing yourself against wizard Hitler is creepy as F.

Immediately would be a good time for it, he's introducing himself to everyone anyway might as well not have to do it twice. Plus he's barely ten and everyone wears the same uniform; get a haircut and he's basically done.

Really depends on how your version of the magical society feels about trans people for the rest. Most modern kids shows I've seen do the "yeah some people are like that it's so normal nobody even comments on it" approach to queer characters and that would be my preference.
...for space is wide, and good friends are too few.

Honestly, it would be pretty simple to fold anti-trans bigotry into the death eater pureblood bigotry stuff, and it would go with the existing attempts to make Harry an underdog rather nicely. Maybe there's some kind of puberty-blocker potion that Harry has to either get from Madam Pomfrey or steal the ingredients from Snape's office for, depending on how much you want to integrate the transness into Harry's struggle.
