Ironically, Kosh had the grail. It shows up in the background at one point as a random looking object in Kosh's quarters.

Yeah, that guy. The guy known to senior members of Earth military, the leadership of the Interstellar Alliance, the surviving Telepaths, the Rangers, the Minbari, and whatever the heck Garibaldi had going on then, that guy. The one who owns a machine capable of ripping the fabric of spacetime a new asshole. That is the guy. When you are that guy, you don't need to do anything as crass and vulgar as ask for favours like not having your planet messed up, people just arrange it so it happens that way all on their own.

This version: destroy it so pirates can't have the weapons makes sense. What a pity that in the actual show they destroyed B5 because it's a danger to navigation???

Scenario 1) PILOT: Captain, Captain, there is a 5 mile long space station.
CAPTAIN: So, steer around it. Danger to navigation my ass.

Scenario 2) PILOT: Captain, there is a million mile wide cloud of spinning shrapnel.
CAPTAIN: Hail Mary, full of Grace, the Lord is with Thee...

Scenario 3) CAPTAIN: Is the course ahead clear?
PILOT: Nothing detected, Sir.
CAPTAIN: But on the other hand, a million mile wide cloud of spinning shrapnel would be too diffuse to be detected by our instruments.
Console explodes. More consoles explode.

Being a hazard to navigation doesn't just mean a direct problem, being a base for pirates or for someone who could use it to start tinkering with the jump gate beacons is also a valid use of the term. They are all things that can interfere with the free passage of vessels through the region.
