Well, unless you consider the miniseries canon, which I don't want to, they were the good guys the whole time, finding a way to fight the alien invaders until they had a way to fight back. It's why Well Groomed Man was in the Syndicate. Their big problem is that the aliens were stringing them along for decades as well.
Of course, then you also get into the issues of why the aliens waited thousands of years to colonize our planet, why they couldn't wait a few hundred more after exterminating us.

You know I wonder if the aliens didn't delay because of all the random horrors. It would be hilarious if, like Chuck suggested, the aliens had to deal with Voodoo practicing Army Colonels, or the guy who made his home into the Brady House unleashing his telekinetic powers on the aliens, or the guy who was able to control the weather starts hitting UFOs with lightning. Imagine if they had to deal with the Christmas ghost family, the fungus that slowly eats you while giving you hallucinations, the sentient office building, demon substitute teachers(I repeat myself), etc.

You know, David Duchovany might say, "Mulder is the worst FBI agent ever."
But when you go back and watch the show he and Scully capture multiple serial killers, including a guy who runs a Christmas theme roadside attraction that killed dozens of children. Each season they have probably closed more missing person cases with 1 monster of the week episode than a typical agent could net in their entire career. After the third or fourth cult getting shut down they would be handing Mulder entire teams of people to work under him.
