It always amuses me when fans get into heated debates over who the "rightful heir" to the throne is. IMO some of the reoccurring themes of the show and books are:
a) power resides where men believe it resides
b) the "rightful heir" might not always be suited to the task
c) the characters should all stop fighting for the throne to fight the ice zombies who are the real enemy
d) a hereditary absolute monarchy where peasants are treated like dirt and killed in the petty power struggles of the noble class is a pretty shitty form of government.
So in light of all that, debating about who has the best claim to the throne is kind of pointless.

Which is kinda what the film SPECTRE did. Once M realized the enemy was using their monitoring systems, he told Q to shut them down so to no longer put Bond in danger. "He's on his own now".

The was a formal plot device in Mission: Impossible 4 as well. The commander tells Hunt that IMF has been disabled which alludes directly into him giving Ethan an off the books mission.

The trouble is, you can't do that every movie. There's no need to compromise MI6, just Bond.
Think about it: how many Bond movies are there where the villain doesn't know who James Bond is from the get-go, and has agents tailing him, attacking him, or seducing him throughout the movie? In a modern context, this means that any communications Bond sends to or receives from MI6 will likely be monitored by the bad guys, so it's safer to keep such communications to a minimum.
Alternatively, when it's time for Bond to sneak into the villain's headquarters, keeping any active wireless equipment on his person would be a bad idea. Any signal strong enough to reach a satellite or a nearby cellphone tower would be strong enough to act as a beacon for the bad guys' security system.
