I really don't remember what happened with finding the twins in Age of Ultron though. Just noticed the exchange between the two agents.

The exchange was that HYDRA was performing human experiments (later clarified to be volunteers) using Loki's Spear, which we now know contained the Mind Stone, and Wanda and Pietro were the only ones' who survived, and not only survived but gained superpowers.

They never used the term "mutants" (Marvel was planning on them being Inhumans but that all fell apart), and their powers were never explained in the movies.

Right. Marvel wasn't allowed to have mutants due to Fox having the X-Men license.
