Honestly, to me, the fact that anyone in STD has even heard of S31 is yet one more piece of evidence that STD is not a part of the Star Trek canon. They are supposed to be a complete unknown to anyone who hasn't directly interacted with them, like Bashir or Reed. There is no way they could go from unknown clandestine organization in Enterprise, to the Federation equivalent of the CIA 100 years later, and then back to unknown clandestine organization again 100 years after that.

I mean, they really suck at their jobs if everyone knows they exist, and there's no way that doesn't hinder them too.
